I just spent 20 minutes trying to find a way to “sync” my old Media Center Remote (generation 1 from about 2003) with my new XBox 360 Slim.  On my old XBox 360, the remote worked with no setup at all.  The answer is that there is no “sync”, you just have to enable it in the settings:

  1. Turn on the XBox 360 Slim.  Note: I assume that this problem is actually a result of of the November 2010 software update for all XBox 360’s which co-incided with the release of the new XBox 360 Slim.
  2. Go To MY XBOX
  3. Go To SYSTEM SETTINGS (very last tile)
  4. Go To CONSOLE SETTINGS
  5. Go To CONTROLLER SETTINGS
  6. Click BOTH REMOTES: Enable SELECT BOTH REMOTES TO ENABLE THE XBOX 360 MEDIA REMOTE AND THE WINDOWS MEDIA CENTER REMOTE
  7. BINGO, your done

I don’t know of any reason why the Windows Media Center controller would be disabled by default, but it apparentely is.
